Under normal conditions running the mendeleydesktop program pulls up the existing window. However, under certain conditions (possibly a version 1.10 to 1.11 upgrade allowed this?), a second copy can be opened.
This second copy prompted me to "upgrade" my database. I hit 'ok', and the result was a corrupted DB. Upon reloading the program, it said that it was broken, would use a temp DB, and wouldn't save any changes.
Deleting the entire ~/.local/share/data/Mendeley\ Ltd./Mendeley\ Desktop/ folder resolved the problem, forcing Mendeley to get a completely new copy of the database and associated files.
None the less, I expect this was not the intended behavior, hence the report.
